The earlier part of the sentence describes leaving for a dangerous journey. With 'Corporalibus et spiritualibus', it adds the meaning that they were fleeing from evils of both the body and the spirit. With 'Temporalibus', it means that they were fleeing from temporality and present custom. I think the first option makes more sense and is more descriptive.
