The main difference between these two phrases is the 'non'. They both describe John's actions when he sees Jesus coming towards him. The meaning is altered.
The first phrase reads: 'Prius ut iustificandum, quam iudicandum' meaning as he must first give pardon, than must declare [him].
The second phrase reads: 'non ut prius iustificandum, sed iudicandum' meaning as he must not first give pardon, but must declare [him].
