Taking this whole phrase: 'ut sanctissimum sacramentum intrans stomachum meum dignaretur cibare ipsam animam Corporis mei, et...': The meaning with 'naturae' is As the Most Sacred Sacrament entering into my stomach, I am found worthy to feed the very soul of my body and nature. The meaning with 'nutrire' is As the Most Sacred Sacrament entering into my stomach, I am found worthy to feed and to nourish the very soul of my body.
Both options are contextually possible. The variation changes the focus from the nourishing to the nature of the person which is nourished.
