The verb to cleanse appears in both the active and passive forms. The interesting thing is that both forms work since 'quod' is neuter (same nominative and accusative form). The sentence reads Thanks be to God, and if anything had been impure.... For 'quod mundaret'- He cleansed which thing or for 'quod mundaretur'- which thing was cleansed.
