These nouns are both accusative, singular, and feminine, but mean different things. 'Devotionem' means devotion, piety, zeal while 'cognitionem' means examination, inquiry.
The sentence reads: 'Alia die infra octavas Sancti Ioannis dum audirem confessionem generalem cuiusdam personae ego accepi magnam quamdam devotionem/cognitionem circa id quod est facere misericordiam in proximos vivos, ac mortuos' and means On another day in the octave of Saint John while I would hear general confession from a some person, I received a certain great zeal concerning that which is to make repentance in the the next living persons and the dead.
So likely the correct choice is 'devotionem' meaning zeal.
